Must see the main market square and St Mary's Basilica, or for a cheap drink and good vibes, visit Krakowskie Zakaski, just off the main square.
The Wawel Castle and Smoky Wawelski are worth seeing if you are over that side of town.
It's well worth using the trams/buses. The Jakdojade will be your saving grace when using the Krakow public transport. You can purchase a 48hr ticket, valid on buses and trams across the city and out to the airport for just 35pln. If you aren't much of a walker you will definitely get your money's worth.
In terms of accommodation, the Greg and Tom Hostel is great if you like a drink and enjoy being social. It's super cheap and they run a great bar crawl which not only gets you incredibly drunk but you can also use as a city tour.
Or, if you are just passing through, the airport is open 24/7 and has a quiet nap zone towards the far left by check in desk 1. The lights are still bright and you will still hear announcements but it is warm, dry and free! Also, through the night, not many flights depart so there are very few people around to disturb you.
Near the nap zone, there are toilets just next to the VIP terminal entrance, not many people use these as they're fairly out of the way, so they're always clean and quiet.
